چکیده

In systems biology, network motif is defined as a frequent and unique subgraph pattern in a network and has been applied in various biological and medical problems. However, identifying network motifs is intrinsically very costly, which restricts extensive and exhaustive experiments for real problems. Furthermore, most algorithms and tools provide limited information regarding network motifs, which necessitates the more expensive post-processing step to apply to real-world problems. Consequently, these problems bring a certain amount of skepticism about the relevance of network motifs in investigating real biological problems. Therefore, this paper introduces NemoProfile (network motif profile) as a new and effective network motif representation. Experimental results show that NemoProfile is generated almost effortlessly during motif-finding process, but it significantly reduces post-processing time for real applications. We also provide a case study to demonstrate the usability of NemoProfile for predicting essential proteins from proteinprotein interaction networks.

Parallel Network Motif Finding

Network motifs are over-represented patterns within a network, and signify the fundamental building blocks of that network. The process of finding network motifs is closely related to the traditional subgraph isomorphism problem in computer science, which finds instances of a particular subgraph in a graph. This problem has been proven NP-complete, and thus even for relatively small subgraphs a...

For the paper “ Localized Motif Discovery in Gene Regulatory Sequences ”

LocalMotif uses a combination of three different scoring functions which individually describe three different characteristics of a motif. The relative entropy score (RES) measures the degree of surprise in the motif nucleotide pattern with respect to the background distribution of nucleotides. The over-representation score (ORS) measures the overabundance of the number of instances of the moti...

Neuron Mathematical Model Representation of Neural Tensor Network for RDF Knowledge Base Completion

In this paper, a state-of-the-art neuron mathematical model of neural tensor network (NTN) is proposed to RDF knowledge base completion problem. One of the difficulties with the parameter of the network is that representation of its neuron mathematical model is not possible. For this reason, a new representation of this network is suggested that solves this difficulty. In the representation, th...

A Simulated Annealing Algorithm for Unsplittable Capacitated Network Design

The Network Design Problem (NDP) is one of the important problems in combinatorial optimization. Among the network design problems, the Multicommodity Capacitated Network Design (MCND) problem has numerous applications in transportation, logistics, telecommunication, and production systems. The MCND problems with splittable flow variables are NP-hard, which means they require exponential time t...
